Number of links pointing to your site in SE search varies to the actual number of links you had (i.e. if you are counting the links you have created plus the approx one way links). This is because the googlebot may not have yet to visit some sites that contains your link. Or if some of your links are in a directory and,unfortunate, it is located in the inner part of the site, it will take time for the link to appear when you search in SE.
